For transferring the NPTEL credits to the BS degree, is there any fees that I have to pay, apart from the NPTEL exam fee that I pay to NPTEL?

Yes. This Credit Transfer fee is to be paid to the BS degree program, and is separate from the fee to be paid to NPTEL to complete the course.
The fee for credit transfer from NPTEL courses is fixed as Rs 1000/- per credit.
